Minamidaito-jima is a "raised atoll" island, which had once been a normal atoll and was later uplifted to form the present shape, with ponds of various sizes in the central depression. Bruguiera gymnorhiza, a National Natural Monument, occurs around Oike (pond). There are also many caves throughout the island. Antecaridina lauensis, Metabetaeus minutus (both vulnerable species) and Caridina rubella (a rare species) inhabit these wet caves.
